Prepare Topology

From Command Prompt: For ease we will use Enterprise Admin account for all operations.
You can access all help regarding prepare Topology using setup.com /Help:prepareTopology

Setup.com /PrepareLegacyExchangePermissions  this need to be run on Parent as well as child Domain controller if you are upgrading from Server 2003. If it’s a fresh install then it can be skipped.

Setup.com /PrepareSchema
Verify C:\documents and settings\user\Local Settings\Temp
Ldf.log file with all the new schema attributes added
Check rangeupper value on ms-Exch-Schema-version-pt using adsiedit. It should be 14625 for E2K7 SP3.

Setup.com /PrepareAD Preparing Active Directory for Exchange 2007
If this is a new Setup then You need to specify Organisation Name other wise the the above setup will fail
Setup.com /PrepareAD /OrganizationName:Name
Verify if the Preparation was successful. Check C:\ExchangeSetupLogs\ExchangeSetup.Log file
Check security groups under new OU, Microsoft Exchange Security Groups would be created
1. Exchange Organisation Administrator
2. Exchange Receipient Administrator
3. Exchange Public Folder Administrator
4. Exchange Servers
5. Exchange Trusted Sub System
6. Exchange view-only Administrator
7. ExchangeLegacyInterop

Setup.com /PrepareDomain or Setup.com /PrepareAllDomain
Verify: This setup will create Exchange Install Domain Servers group under Microsoft Exchange System Object and make this group a member of Exchange Server group.
It also updates the objectVersion of Microsoft Exchange System Object ou.
The objectVersion for SP 3 is 11221

Another thing we can check is that Exchange Servers universal security group will be added to the security of "Manage Audit and Security log" under Default Domain Controller Policy.
